CLI broken on drupal multi-site

            Description

            CLI is bootstrapping the wrong instance of Drupal when using multisite (i.e. sites/all/ instead of sites/example/)
            Found a fix for it here: http://drupal.org/node/684734
            I think it is only completely broken when you don't have civicrm installed under sites/all as well, but it may cause erratic behavior.
