After upgrading a 1.9 Drupal site to 2.0 - all CiviCRM menu and block links are non-clean URLS

            Description

            The 2.0 upgrade appears to be modifying civicrm_domain.config_backend in such a way that causes all CiviCRM links to become non-clean (e.g. drupal/index.php?q=civicrm/....) even though the Drupal site is properly configured and running clean URLs for Drupal menu items.

            After resetting (emptying) civicrm_domain.config_backend - the correct url format is restored for all links.
